I know that this proposed solution is very late. I faced a very similar problem and worked out my own solution. Maybe this solution can help others.

Hi,
MDT will clean, format, & partition Disk "0" by default in the Standard Client Task Sequence.
Also, you could integrate MDT with SCCM, then put a Diskpart clean step in front of the format step in the task sequence.
