The TechNet article https://technet.microsoft.com/en-us/library/hh831700.aspx has a section that describes how to use the Measure-DedupFileMetadata cmdlet to figure out the how much space can be saved by deleting a specified deduplicated folder or file and then running the dedup garbage collection job with the -Full parameter (start-dedupjob <volume> -Type GarbageCollection -Full) to reclaim the space.
The details are towards the bottom of the article under the section titled "Determine potential space reclamation with the Measure-DedupFileMetadata cmdlets"
If the volume is full and you encounter file access failures, run a Garbage Collection job to reclaim disk space by using an elevated Windows PowerShell command prompt:
Start-DedupJob E: –Type GarbageCollection -full
