Can you please inform us which exact version of the Edge browser you are using?
Please inform us, how did you add the favorites and folder? (e.g. manually, using GPO, etc.)
Do you getting any error or warning messages while trying to deleting or moving the favorites? If yes, please inform us about it.
If you are using an older version of the Edge browser then try to install the latest version of the Edge browser and check whether the issue still persists.

This is my version of MS Edge.
Version 88.0.705.81 (Official build) (64-bit)
Recently I just updated to Window 10 20H2 hoping that this problem might be solved.
But this is still not yet solved. Here's the video :

There is no warning message. I can delete but after restart the problem, the deleted bookmark will appear again.

If you are using the same profile on multiple devices then the issue can be related to the Sync feature.
We can see that you are able to delete the folder/ favorites but due to some issue with the sync, it again gets appear.
I suggest you paste edge://settings/profiles/sync in the Edge address bar and press the Enter key.
For testing purposes, try to Turn off sync and after restarting the Edge browser again try to Turn on the sync feature.

If the issue still persists then on the bottom of the sync settings page, you will see an option to Reset Sync. You can press that button to Reset the sync.

See whether it helps to fix this issue.
