Do you mean the apps in Microsoft Store for Business? If you've already associated your Microsoft Store for Business account with your Intune admin credentials, you can manually sync your Microsoft Store for Business apps with Intune using the following steps.
1. Select Tenant administration > Connectors and tokens > Microsoft Store for Business.
2. Click Sync to get the apps you've purchased from the Microsoft Store into Intune.

Hi,

Thank you for your reply. I've tried all the steps you mentioned however, the manual sync also not works for the normal native apps in Microsoft store, I just checked all the possible ways for troubleshooting the issue however, automatic sync and the manual sync still don't work.

Thanks,
Hamid

@HamidSadeghpourSaleh We have met similar issue that occurs if the applications use the encrypted application package format (EAppxBundle). Applications that have encrypted application packages are currently not supported and do not synchronize to Intune. And to work around this issue, distribute these applications by using your private store instead. For more information, see Distribute apps using your private store.

If this still doesn’t help, we may need to collect logs for deep analysis. To resolve this issue more effectively, it is better to contact Intune online support. Here is the link: https://docs.microsoft.com/en-us/troubleshoot/mem/intune/apps-fail-sync-to-intune
