So If I start the Move arbitration mailboxes then don't get to the next steps right away, will that mess anything up?

Nope! Once you move them arbitration mailboxes, things will continue to work fine, the end users wont notice and you can continue the next steps anytime.

Agree with Andy, moving the arbitration mailboxes to the new server won't break the coexistence system, some functions will be based on the new server. So you don't have to worry about that.
