I've experienced with my workplace Office 365 user accounts, when transferring licenses from Office 365 E3 to Microsoft 365 E3 the user accounts get disabled.

Welcome to our forum.
Then here we mainly focus on general issues about Outlook desktop client. Looks like your issue might be more related to Exchange Online. In order to better solve your problem, we will remove "Office Outlook ITpro" tag, and add "office-exchange-online-itpro" tag.

AFAIK for a single user, you could simply uncheck Office 365 E3 box and select Microsoft 365 E3.
And what does "get disabled" mean? Kicked out of the office 365 products or something? I think you should check your account settings in Microsoft 365 admin center first.

Thanks for your response.
I unselected Office 365 E3 and selected Microsoft E3.
My email account, teams login and other o365 releated logins get disabled. My email account will not receive any new mails either.
I then selected Office 365 E3 while keeping the Microsoft 365 E3 selected as well. The logins got enabled again.
This seems wrong

Have you checked if the M365 E3 is expired?
You can create a new account and apply M365 E3 license to it.
Seems like you're still using O365 E3 but not M365.
