There is no out-of-box features available to hide the command bar in the modern page. The app navigation you post is the new app launcher. It is not supported to hide the whole app launcher.

I tested with a brand new farm with May Update, Word document in library can be correctly checked out/in under modern UI with Chrome. You can have a test with this update. ( I witnessed the issue like this post, so you may need to install the language pack too if you have similar problem. )

Are you using Claim-based authentication in the SP2016 environment? You can have a check on the IIS log and event viewer for more detailed information about the error.

I mean the screenshot of the page when editing the link. If the link cannot be deleted, it may be a link added by SharePoint.

A common scenario will be that, structural navigation is enabled and user check on display subsites, then the link to subsites cannot be edited. Here is a thread quite like your description. Ask your customer to have a try uncheck the subsite and test again.
